Could it be because of the smoke from the guns making it difficult to see so they lit the lanterns to help out ?

Because they closed up and went to Battle stations . Closing the portholes would mean it was dark inside so they lit the lanterns.

Why was it fairly common practice to roll up all the lower sails immediately before engaging with the enemy?

Well ... I'm going to say that rolling up any sail would have to effect the speed and maneuverability of a ship. So I'll say the rolling up the lower sails changed the speed of the ship ... however I have no idea if it would make the speed faster or slower. I guess if I had to take a guess on that I'd say slower because you'd have less sails to catch the wind. A slower speed would make sense because you want to be able to aim and hit the enemy and not just rush right past them (unless you know you have not chance of winning) I've never been sailing in my life ... so I'm tying to just use logic here.
